Odd that the Simpsons is getting a lot of early votes. The humor in the Simpsons, while often clever and well thought out, isn't generally subtle. I was torn between Animaniacs and Family Guy. Animaniacs still passes for a kid's cartoon, but definitely has countless references to literature, politics and cinema that most kids wouldn't grab on to. Family Guy, on the other hand, is most certainly not a kid's cartoon, but a lot of its humor is subtle and requires knowledge of the subject to which they are referring. Maybe intelligence isn't so much the right word as trivial knowledge..
would have to be Futurama. From the number designation of the ship BP-1729 to Bender's "Discreet and Discrete" dating service, it would seem to me that this show is loaded with discrete (and discreet) humor and references.
Also important to note, The Simpsons is also chock full of obscure math and science references as well.
That being said, most cartoons are appreciated on different levels by different folks. While the majority of the Omninerd community probably (as the polls show at this point) appreciate the Political and current events humor in South Park (and animated features like Team America), others may prefer the megalomaniacal humor of Stewie.

King of Hill.....weird by Eye.Of.Sage :: NR6 :: Show
Frankly, King of Hill scares me. It's a badly drawn cartoon about a family of southern hill-billies with a lot of family problems.....It's kind of like Beavis and Butthead, which is also freakish.
Four mid-aged guys standing by a road drinking a box of beer....yeah.....
